The university was founded in 1954, is one of the earliest higher colleges and universities of traditional Chinese medicine in China, through the Jiangsu Provincial School of Traditional Chinese Medicine, Jiangsu Provincial School of Traditional Chinese Medicine, Nanjing College of Traditional Chinese Medicine, Jiangsu New Medical College, Nanjing College of Traditional Chinese Medicine (restoration of the establishment), and other historical periods.In 1995, the name was changed to Nanjing University of Traditional Chinese Medicine.In September 2017, the Nanjing University of Traditional Chinese Medicine was selected as a national "Double first-class" construction of universities.

As of September 2019, the university has 33 undergraduate majors; 3 national key disciplines and 2 national key (cultivation) disciplines; 4 first-level disciplines and 1 professional doctoral degree authorization points, 11 first-level disciplines master's degree and 5 professional master's degree authorization points, and 3 post-doctoral research stations; and more than 20,000 students of various types of enrollment. As of July 2020, the university has 3 campuses in Xianlin, Hanzhongmen and Taizhou.
